Sequencing itself is fast and cheap now; interpretation is not. Alignment and variant calling dominate the timeline, but deciding which of thousands of variants actually matters is a knowledge problem more than a compute one. Before optimising anything we would want an end-to-end timing breakdown on a real pipeline — speeding up a stage that is not the bottleneck is a common and expensive mistake.

What this is
The problem
Sequencing itself has become fast and cheap. Interpretation has not. Alignment, variant calling and clinical annotation now dominate the timeline, and in acute settings that timeline has direct consequences.
Where the current approach strains
Alignment against a reference genome is computationally heavy and well-optimised already. The genuinely hard part is downstream: deciding which of thousands of variants matters, which is a knowledge problem more than a compute one.
What we are exploring
Acceleration concepts for the alignment and variant-analysis stages, alongside a frank assessment of how much of the wall-clock time they actually represent. Speeding up a stage that is not the bottleneck is a common and expensive mistake.
What would have to be true
An end-to-end timing breakdown on a real pipeline before optimising anything. We would want to show the bottleneck is where we think it is.
